Changes and New Features in OpenFreezer Version 3

Versions 3.0 and 3.1 of OpenFreezer markedly increased the customizable aspects of the system making it more attractive to laboratories with differing requirements. Administrators can now add new Reagent Types and modify existing Reagent Types without the need for programming support. Similarly in the Location Module, administrators can define new Container Types that track prep-specific attributes of these new reagents.

Version 3.1
Reagent Module:

Reagent Type:

  • Addition of a Reagent Type module where a user with administrator access can add a new reagent type on the fly by giving it a name, identifying other reagent types as parents, and adding properties for that reagent type. Properties are organized into categories based on their functions. The administrator also indicates whether property values can be entered as free text or must be selected from a pre-defined dropdown list.
  • Automatic creation of a Reagent Type Detailed View for novel reagent types and the ability to modify Reagent Types including existing ones. The Reagent Type Detailed View lists the properties chosen for that reagent type and whether the entry format is Freetext or selection from a Dropdown list.
  • At both Reagent Type Creation and Modification, an administrator can define the order in which the properties within a category are displayed.
  • An administrator can opt to make a Freetext property value hyperlinked. A logo will appear on reagent creation and modification forms for properties that can be hyperlinked. The user must input the full URL of the desired link.
  • An administrator can indicate if a user can select multiple values from a dropdown list or only one single value. The dropdown lists are populated by the administrator or by a user if the ‘add other’ option is chosen.
  • Automatic search filters and creation forms for new Reagent Types.
  • Storage of Protein and RNA sequences in addition to DNA sequences.
Reagent:
  • More generalized Reagent Detailed Views where the properties are divided by categories.
  • Ability to delete a reagent provided there are no associated preps or that it is not a parent to another reagent in the system.
  • Addition of ‘Oligo Map’ and ‘Sequence Primers’ to Vector detailed view that indicate which oligos in OpenFreezer whose protocol is 'sequencing' have an exact sequence match to the vector. Oligo map is similar to vector map except that hybridizing oligos are also included on the map. Sequence Primers outputs a list of primers that hybridize to the vector.
  • Exact match searching
  • The creation and modification of a property with a single value dropdown list has not changed. For multiple values dropdown lists, a user toggles back and forth between two lists (current values for the reagent on the left list and available values on the right list).
  • Users can add to a dropdown list if the administrator chose the ‘add other’ option for that property. For single value lists, ‘Other’ will automatically be added. For multiple value lists, a text box will appear below the lists with an add button to the right.
  • Removed the requirement that a Gateway Entry Clone or a Creator Donor must have an insert in order to undergo recombination.
  • Added a check for Gateway Expression recombination to ensure that the appropriate att sites are present on the parent vectors and that the Gateway Parent Destination Vector contains a ccdB gene.
  • Improved checking at non-recombination vector creation to verify that overhangs are compatible when hybrid sites are being created and/or when enzymes with degenerate recognition sites are selected.
Location Module:
  • Ability for an administrator to add a Container Type that defines what reagent types can be added to a container and what attributes should be tracked.
  • Restriction by Reagent Type on what reagents can be added to a Container as defined in Container Type.
  • Addition of Container location - defines where the container can be found in the laboratory.
Administration Module:
  • Added a “Forgot Your Password” feature so that users can get a new password e-mailed to his/her address on file. User must supply either their username or his/her full name (first and last names) as identification.
  • Made project name and description mandatory for projects.
  • A project owner is automatically added to the writer’s list for his/her project. NOTE: In order to delete the project, the owner has to be removed from the writer’s list.
Version 3.1

Version 3.1 is a minor upgrade from Version 3.0 that includes a few additional features for Reagent Types.

Reagent Module:

  • At both Reagent Type Creation and Modification, an administrator can now define the order in which the properties within a category are displayed.
  • An administrator can opt to make a Free text property value hyperlinked.
  • An administrator can indicate if a user can select multiple values from a dropdown list. At creation and modification of a reagent, a user can toggle back and forth between two lists (current values for the reagent on the left list and available values on the right list)
  • An administrator defines if a user can add values to a dropdown list by checking the ‘Add Other’ option. For single value lists, ‘Other’ will automatically be added. For multiple value lists, a text box will appear below the lists with an add button to the right.
  • Instead of adding a new Reagent Type from the Add Reagent link, the administrator selects it under the Reagent Type category.
  • Removed the requirement that a Gateway Entry Clone or a Creator Donor must have an insert in order to undergo recombination.
  • Added a check for Gateway Expression recombination that the appropriate att sites must be on the parent vectors and that the Gateway Parent Destination Vector must contain a ccdB gene.
